In the event of a safety car, every car will be permitted 1 free stop to change its tyres with a guaranteed no loss of track position.

I too am disappointed but not surprised
I suspect that behind the scenes an agreement has been struck between the FIA and Mercedes that goes far beyond what was published by both parties. There'd have to be something pretty substantial in it (beyond financial) for Mercedes in my opinion.
